In general to answer the question (even though i've never flown one), yes you can do C3 sites in a proteus, but since there is only one adequate answer in this threat, with a fit, that seems to work, this would be the thing + tank that you probably need for "every c3 that exists".
Since you have to be aware of different possible effects, pulsars might be a bit of a problem, but the posted proteus fit, could work out. Magnetars will give a huge buff and cataclysmic will be horror. Did not cover the other ones ... but you get the idea.
Drones could be a problem as well, as sleepers love to go for them, unless you trick the sleepers a bit. So Hobgoblins and Hammerheads will be eaten sometimes before you can take them back, since sleepers let you attack, get on distance and then start webbing and destroying them, which lets them get destroyed before you can pull them back.
Now comes the important thing:
You wanna go for anoms ... yes... will work for every single one.
Are you trying to go for relic/data sites, then i would say, no you cannot take a proteus all the time, since you might die in some of them, unless you manage to warp out or be fast in negating incoming damage. Forgotten Frontier Quarantine Outpost is probably not big deal, since you have max. 700 dps to mange for a short time. Unsecured Frontier Database and Unsecured Frontier Receiver will bring up to 1000 dps, even though you have 3 waves, shooting the BS in the 2nd wave in the 2nd named data-site will instantly spawn the last wave and combine both dps types. And here you need DPS yourself, to break their remote rep capabilities.
But i kinda doubt the proteus can handle Forgotten Frontier Recursive Depot sites, as they bring up 1400 dps, have 3x BS neut over 30km range and kinda hit hard. And the frigates will scram you. So in case they neuted you out and you did not manage to kill the frigates ... well proteus will be lost.
But at the end it's all about some experience in those sites. The more you realize how they hit, how you can trick them, how good you can negate the incoming damage by tanking by speed, you will know if a proteus can handle it or not.
I've seen many ships that died in a fire in a C3, where other people said "you can def do it with that" ... so, dependent on your wallet and your skills, either go in, try it out with a less dangerous C3 anom and see how a proteus can handle it ... or do it in another smaller ship first. No idea with a scythe fleet issue or VNI could do it ... i saw Vexors struggeling in C2's ... and they are areally easy.
