cruise missiles do more damage, but require a lock. FoFs work with out having to lock on to a target but do less damage. i always carry both with me incase i get target jammed.

Also FOF can only target an agressor, and go after whatever foe they feal like (ie no choice by you), As mentioned, a good backup if you get target jammed.

They're called FoF cause they can spot the difference between friend and foe on their own. In my experience, they're called FoF missiles because you say "Fire! Oh, ****!". The things are lifesavers if you're fighting a BB, but I've seen mine hit gangmates, bystanders, stations, jumpgates, and (once) a sentry gun.
In any case, targeted missiles aren't strictly fire and forget. You do have to keep a target lock for them to work.

ALL the missiles in the game are Fire and Forget. It is not like you need to maintain a target lock until the missiles hit or keep within a certain range of the target or your missiles stop chasing anymore (we are not using guided missiles).
So as soon as you fire you just leave the missile to do its work and hit the target. You can unlock the target and the missiles will still do their stuff.
