You'll get a hit for shooting every module, and you'll get a hit for destroying every module. As long as you don't take breaks while shooting the tower you wont receive multiple starting aggression hits.

If its not a fleet op shoot them. The -10 amar in BR will shoot you more times than not if they can kill you. Treat them with the same respect. They are neutral to us, not blue.
