Alright, I am flying my drake in a level III. Heavy missiles like normal.
I come across another battlecruiser, which I know has a radius of 300+. The missiles explosion radius is 125.
I hit for ohhh 100 damage normal. But with a target painter, I hit for 150.
What the heck has happened since I been away? The explosion radius is greatly lower then the ships radius. Could someone break it down? Mens bill of rights... Amendment IX

The short answer is that the formula for calculating damage for missiles has changed, such that the speed and size portions of the equation are no longer independant. As always, if your target is moving fast enough (and that threshold is much lower now) the target takes less damage. But now, if your target is very large, it counteracts that damage reduction (which is why your painter helped even against a 'large' signature radius).
For more details, there are existing posts analyzing in great detail how the new formula works; this is just the basics.

The missile damage formula got completely reworked. Damage is now done comparing the ratios between target's sig and speed and the missile's expradius and expvelo, instead of having separate reductions for each one. So you can still deal full damage to a speedy target if you paint the target large enough, or you can still deal full damage to a small target if it's moving very slow.

Oh, right. That, only if also you have an explosion radius smaller than target sig (after target painting). What I wanted to say was that you don't need to paint a small target a lot if you can slow it down a bit too. _ Create a character || Fit a ship || Get some ISK |

Either it was a very fast battlecruiser, or, which i think is more likely, the first missile hit that battlecruiser on its shield/armor (reduction from resistance) while the second hit the structure (no reduction from resistance).
