I just started doing lvl 2 missions, with a bit of help from others on how to find an agent...thanks for their help. However, I lost my Amarr Omen then got an Amarr Maller. Because these missions are combat oriented, I am looking for advice on how to set up my new cruiser for combat.
So far I have:
5x Focal Med Beam Laser 1 small armour repair 1 small shield booster 1 10mn Afterburner 100mm armour plating (crystilline carbonite?)
I know the small shield booster and armour repair can go, what else should I add to make it better?

I stole this setup from a thread on fighting Recon 1 over in Missions and Complexes. Adjust as needed for your skills:
[Maller, Mauler] Heat Sink II N-Type EM Hardener I N-Type Thermic Hardener I Damage Control II Medium Armor Repairer II Capacitor Power Relay II
10MN Afterburner II Large Peroxide I Capacitor Power Cell Cap Recharger II

If you are not getting enough damage/killing stuff fast enough -> add heat sinks If you are not getting enough range -> add tracking enhancers or tracking computer with range script If you don't have enough tank -> add damage control, energized adaptive nano membrane, armor plates If you have too little CPU to fit stuff -> train electronics and/or add co-processor If you have too little Powergrid to fit stuff -> train engineering and/or add reactor control unit

1 question though...are Pulse lasers better than beam lases?

Pulse are high damage, short range. beams are lower damage long range. so it depends on your fighting style as to which is better.
Personally i'd go pulse and fit an after burner to get in range.
Amarr ships armour tank, forget adding any shield mods (for missions at least, PVP is different)
Also forget Armour plates for missions, its way more important to repair damage over time, so fit a Medium Armour Repairer, Damage Control and Resistance enhancers like Hardeners and Energised Plating. If you are low on CPU look at the Membranes, they offer lower resists but take no CPU. Add a heat sink or two for more DPS
For your mids go with an Afterburner and cap rechargers. You wont need tracking computers with pulse lasers
As your skill increases you can start adding Heat Sinks in to the lows to increase Damage further.
KEEP MOVING. missiles do less damage if you're moving and rats hit you less. get in close and orbit, especially to larger ships.

Battle clinic loadouts
This site is a bit daunting until you get familiar with the mechanics. When you get to the site, look at filters and click "show". Then click the checkmark on "select", this will clear all checkmarks. Find the ship you want to research, click on it to get the checkmark, then click on "Filter", on the upper left. This will give you loadouts for the ship you've checkmarked.

10MN Afterburner II Cap Recharger II Medium Capacitor Battery II
Medium Armor Repairer II Adaptive Nano Plating II 2x Heat Sink II N-Type Thermic Membrane I N-Type Magnetic Membrane I
Aprox ~33km range, depends on your skills. Swap tech 2 modules for their t1 named counterparts where you lack the skill to fit them.
