I'll save you all the trouble and call myself the world's dumbest noob. I did not realize that running missions exclusively for one faction would both raise standings with them and lower standings with their opposing factions. Now I'm in a pickle and could use some recommendations for how to work my way out if it.
Primary Standings (diplomacy = 4, connections = 2): Minmatar 6.92 Gallente 6.85 Amarr -6.41 Caldari -5.71
Related Standings: Ammatar Mandate -2.57 (related to Amarr) Nutura (an Amarr corp) +1.23
Currently training Diplomacy to lvl 5.
I can't get missions from Amarr/Caldari on my own. Oddly (I think due to my very negative Amarr standings) the Nutura agents have an effective standing of -6.1 across the board, so I can't get missions from them either.
I fleeted-up with a corp mate, and together, we ran lvl 1 Nutura missions for the better part of a day. My standings with Nutura agents did improve from -6.9 to (current) -6.1. It's asking an awful lot of a friend to run lvl 1 missions all darn day!!! I cannot, with conscience, expect a repeat any time soon.
I'm hoping that when I complete training Diplomacy to lvl 5, that my Ammatar Mandate standing will be above the needed -2.0 such that their agents will offer lvl 1 missions, which I can run independently until nauseous.
If anyone has any helpful suggestions, I'd be very grateful !!!

Try a corp like InterBus... If you can run missions for them, and do it so they send you to a Caldari/Amarr storyline agent, you'll probably gradually increase standings.
Your bad standings are not so much from running the missions I think, but from shooting Amarr/Caldari ships. If you care about standings towards other factions, NEVER accept missions against that faction.

Interbus has no storyline agents, hence no derived standings and no use. Khanid Kingdom, Ammatar Mandate or Mordu's Legion are your only three valid options at this point - whichever is above -2.00 EFFECTIVE (-5.00 base with Diplomacy 5).

Looks like there is an Ammatar Mandate agent in Sasta (or there about) that I will be able to use once my Diplomacy skill reaches lvl 5. Guess I'll set up my jump clone there and just slowly hack my way back into good standing.....

Fleet with a person doing lvl 3 or 4 missions. But the only thing that will cause the standing changes is IF you fleet with them during a story line mission. --------------------------

I ended up with the same mess as yourself running Gal/Min missions and my standing look about as bad as yours. If the rest of your faction has collapsed like mine then the only way to get back is through Khanid Kingdom which you should have at around -2.5 before Diplomacy.
The bad thing about Khanid is that Amarr doesn't seem to like them all that much and transferred faction gains are really bad.
eg Khanid mission gave +0.525% faction to Khanid but only +0.0354% to Amarr and +0.0363% to Ammatar.
I think this was a level 1 story but it was months ago when I checked it out and I gave up when I saw how painful it was going to be.

This is a great example of how painful it is to get out of this mess.
Having ran a whole bunch of missions for Caldari corps, I only realized that accepting all those Gallente-target missions were royally screwing my standings with the Gallentians. Especially considering how most of those missions were in Sinq Liason...
Fortunately, I haven't touched Diplomacy yet, since it's still above a -2.0.
I'm not 100% sure of this but can't you actually keep running missions for Nutura now that you have a positive standing with them, or does your highly negative Amarr standing stop you from docking into that station?

I have +0.57 with Ministry of War (Amarr NPC corp) but cannot get missions as my Amarr faction is -6.85 (without modifiers) I can dock at stations.

Join an Amarr player-run faction warfare corp and run some plexes. Do the defensive ones in contested systems, you can do that in a frigate just by being in range of the capture site and the npcs shouldn't shoot you since they're your faction. With each rank you gain, you'll get a corresponding Amarr faction standings boost. It's about as good as a storyline mission and the first few ranks are easy to get. Keep in mind though that you will lose Gallente and Minmatar standing in the process.

Does this work? Can anyone confirm that you can join an Amarr FW corp even if you are Kill on Sight in the Amarr empire?
If so, this is a new interesting approach to the old chestnut of irrevocably borked standings.

You need raw(before skills) Faction Standing of 0,5 to join and stay in a Militia or (afaik) FW Corp, so nope.

Dont feel too bad. I happen to know two players that spent a couple months grinding a corp faction to 8 to get jump clones. I would have loved to see the looks on thier faces when they discovered that corp had no medical facilities.

BRRP, wrong. You can join a player run corp (as I said) that's in the amarr FW as long as the corp's amarr faction standing remains above 0.5.

I don't know if this would work, but it's worth a shot. Try raising your Caldari/Amarr standings by killing a Gallente Navy faction ship on an empire gate. 'Course it will hurt your Gallente standings, but you appear to have some to burn there.
No need for a warning shot. Just warp up to the gate and give him a few broadsides.

I believe SoE has amarr/caldari in their dislike tab, thus they will actually reduce his standings he's trying to increase. Unfortunately the only similiar factions for the amarr/caldari side of things is khanid/amnatar.

Yup, been there, doing it Derived faction standings from Khanid to Amarr isn't much, so the trick is to run Caldari missions as soon as grinding Khanid missions makes this possible. It will take some time though

I'm in the same boat with caldari standing, think it's on -4.59
Has anyone got any ideas how to up caldari standing short of bullying my corp mates into taking me along on every level 4 they do?
And by plex's I presume you mean the anomalies and such that you can scan out in systems? --
If there's no profit to be made you need to travel further afield.
