This morning logged on to find the pos gone. Meh... not a fan of people who say one thing and do something else. So warning... do not ever pay them ransom. Just cut your losses.

Sounds like there may have been a miscommunication somewhere. One person in FLIPM thought the ransom you paid was to save the tower, and someone higher up thought it was to retract the war (and they opted to take the tower before it ended.)
Just another possibility based on the available chatlog. Just playing devil's advocate because when dealing with ransoms that large it really doesn't pay to dishonor them in the long run.

Didn't get any other communication either from the CEO or anyone else - it's not like they didnĘt get to view my corp wallet so they could have asked for another 100 or so and I'd have probably paid it.
*shrug* actions speak louder than words.
Just trying to make sure the next CEO doesn't have the same problem. Just cut your losses and let them enjoy pounding empty towers.

I can say that sometimes they keep their word - in my (thankfully brief) interaction with them, they did not destroy any tower belonging to me.
I did, however, get the impression they were for sale to the highest bidder, and that paying a ransom didn't end the bidding 
Greed I can at least understand (easy to say when it wasn't my tower though hehe). I guess it all depends on how much someone wants you dead in this game...

And they should know that goons and their allies have taken Delve from BoB.
So......why would I, an ex-BoB member and current RKK member (which was one of the corps in BoB), who I might add has a a distinct dislike for goons, hire a merc corp which is comprised mainly of goons, to take on random corps who have POS's scattered all over New Eden?
I have gotten over a dozen evemails from CEO's asking me why I paid Flipmode to war dec their little corps. Only one of them had the common sense to check who I belong to and who the people who war decced them used to belong too (most likely goon alts).
It's not Shakespeare. It's not some unbreakable code that the NSA has cooked up. It's not all that hard to figure out.
Now drink a Mountain Dew and eat some hamburgers with me on this: I could care less about paying my hard earned isk to war dec some random corps I never even heard of. If we want your POS or something we would just war dec you ourselves. Now, if you have a dysprosium moon with your POS setting on top, then yeah, I take full responsibility for anything Flipmode says and I expect a tidy percentage of any and all profits.
