What levels do I need to my refining skills at for both ore and loot? I know rep is part of it and thats not realyl an issue. Any help would be appreciated.

For perfect (100%) refining in a 50% base station (look at the refining window, if its highsec its most likely 50%)
Refining 5
Refinery Efficiency 5
Ore type reprocessing 1 (asteroids) or Scrap Metal Processing 1 (loot)
6.67 faction standings.
If you have higher levels of the ore processing skill, you can get away with lower Refinery Efficiency skill, but as its needed at level 5 to train for Scrap metal processing, then its a given if you want to get maximum return on your loot.
Note that Scrap Metal Processing needs metallurgy 5 as well as refinery efficiency 5, so its a very long skill to train for. You may be better off going to Refinery efficiency 5 and then getting one of the refinery waste implants (the name escapes me at the moment) but that would be very expensive.

0.5 + 0.375 * (1 + 5 * 0.02) * (1 + 5* 0.04) * 1.02 = 1.00 (so 100%)

confirming that this works. The implant itself is only about 30m and doesn't require Cybernetics 5 either.

Just a note - I have perfect refine for all the ores at 50% stations, but, the reprecessing window only displays 99.5%, but with zero waste, so don't keep training up specific ore types and expecting it to display 100%.
(OTOH, you do want to train them to 3 or 4 so you can use mining crystals)

The reprocessing window doesn't show material specialization skill (probably not implants either), but is otherwise correct. I'm guessing you are Refining 5 + Refinery Efficiency 5 as that is 99.5%

So based on the formula above here are all the ways to get 100% refine of ore in a 50% station with at least a 6.67 standings and no implant:
So apparently a 5/3/2 (Refine/Refinery Efficiency/Ore) is the fastest if you only wanted to refine 4 ores or so, but more than that then 5/4/1 looks like it would be prefered. Again, this is only for ore - if you're processing loot too, then it's moot since you'll have 5/5 for Scrapmetal Processing anyway and 5/5/1 is enough. You could do it with 5/0/5 if you wanted too
