Wonder if there are easier ways to use the map. Currently if I look up a system - usually for market purposes, to see how close it is to my destination - and I say Show on Map, it's unclear which of the lit up systems is THE system since surrounding once light up too. So I end up clicking on a few random ones to find it. Can names be made to pop up? Then, when I'm moving the map around to see the route better, if the cursor touches any point, that particular point lights up and I lose the original one.
Also, is there a way to add a waypoint to the middle of the string of points vs. having it tack always on to the end?

In the market screen, right-click the order, set destination, then open the map and you'll see the system in question circled and easy to see.
You add all the waypoints to the end, and then one of the Autopilot tabs in the map Control Panel lets you rearrange your waypoints as you see fit. There's even an 'Optimize' button for the shortest path.

I generally don't use the map, itself, for that kind of thing. If I want to see how far a system is from my destination, I just add it as a waypoint and see how much longer the system list is (either on the map or out in space).
Truth be told, I have rarely used the map for much more than checking security status of the neighbors of a potential new agent location.

No, but you can reorder the points later in the Map options window (it's on a tab called something like "Autopilot -> Route", off the top of my head).

Personally I find the in-game map much to heavyweight and overly complex for that - instead I just look at the system in something like Ombey's maps and have the relevant information clearly available immediately. For advanced route-planning I'd prefer Grismar's Navigator for its speed, simplicity, and ability to specify a lot of the features you'd want.
The only time I actually use the in-game map is to pick up non-static statistics that aren't externally viewable - so things like "Pilots in space", "ships destroyed in last 24/1 hours", etc.
