Is it possible to use one for level 3 agents? If so what setups would be best?

Yes its very possible.
Omen agent runner:
High - 4xfocused med beams, small smartie Med - MWD, 2xcap rechargers Low - Med armor repper, Thermal energized plate (Sansha), Cap relay, Reactor & Diagnostic
Im not sure about the lowslots, but its kinda like that ;)
Pack gamma, ultra and radio crystals.
Keep your range vs the more rabid npc spawns, and pack some drones as well. ----------------------------------------------

People who are using a omen for agent missions will more than likely not have access to named faction loot, fyi..

I just wanted to explain that the reason for using a thermal plating was me usually facing the Sansha during agent running ;)
Hope that clears it up! ----------------------------------------------

I used to run an Omen setup with 2 Heavy Modal Beams and two Focus Modulated Beams. 3 named cap rechargers, one med repairer II, one energized thermal and the rest are named PDUs. I mainly use radio Ms and retreat to maintain distance.
I come in at 40k and start sniping. In most missions, you won't even reach the armor. The shield recharge rate rcovers the shield quite well.
I got a more "exciting" layout now---the Blockade mission causing this change---a heavy modulated pulse, a heavy anode pulse, two focus modulated pulses, with no change on the bottom configs except for thermal hardener. I warp in now at 30k and has more chance of the ship damage reaching the armor. But the pulses also tear at their targets faster and provides better assurances against fast moving frigate targets.
Instead of the npcs giving chase to me, I merely orbit a can (from the first npc I kill) at 20km. This ensures that the loot cans are bunched nicely together instead of a string being seperated by as much as 100km distant. Again, due to Blockade missions.
Pulses work well with the Omen's ROF bonus.
One more thing. I could do this with a Maller but I need the Omen's cargo space to haul the loot---again due to the Blockade missions.

Thanks for the help guys. I was just wondering because even though i'm not new to the game i'm new to agent missions. I'm was just taken by surprise by the step up from level 2 agents. i've already lost an omen and a maller to the same mission. Which is kinda embarrassing to admit...
