If you right-click and select "Reprocess", it'll bring up another menu where you can choose to remove subsystems.

To replace your subsystem all you have to do is drag the new subsystem onto the one that is currently being used in your ship in the fitting screen...
Its funny I guess being a nub in EVE and asking questions on the forums just brings out the ****tards of EVE.

It's easy, just drag the new subsystem to your ship, just like fitting a module.

ItĘs even better than that. You can just select the new subsystem in your hanger (or station container) and select fit to ship and it swaps them and even places the old sub system in the station container for you!
