Do you only get get rare ore's in certain missions or is it only lvl 3-4 missions etc?
Ive never seen any thats all and have being considering manufacturing as a second profession on my main character?

Rare ores such as plush compound etc can be picked up from lvl 4 drone missions such as "rouge drone harrassment"
Im unsure about lvls 1-3

Drone Compounds != Ore.
Drone Compounds CAN refine well (at least.. the 'good stuff' can)

One mission has 1995 Gneiss, otherwise you're looking for Grav sites in exploration, or going into low / null sec. All other rare ore is "fake" ores.

I once found some Arkonor in a level 3 mission. Mining it caused 6 cruisers to spawn which almost instantly destroyed my Retriever. That was the last Retriever I ever owned, as I got a Hulk 2 days later.
It was the mission where you have to recover an artifact (statue I think) from a dig site. However, I've done the missions many times since and have never seen that Arkonor again.

New frontiers lev 3 mission 1 of 7 have a little of gneiss. Other than that some lev 4 missions [ Enemy abound] have nice omber rocks [in caldari space].
Plenty of veld in most of missions.
If you are looking for rare ores, go to ammar scan gravi and its a preety big chance you get jaspet with litle of hemophite. Same on plexes [unknown site], jaspet and hemo, not too much though. Kernit and omber laying on belts in ammar space. In some regions there are rare ores...

Rogue drones are robot ninjas with the backstab ability. You can read up on them in the backstory page. Adding a small arknor astroid in a long storyline would be a nice touch. Adding fun random items when you reprocess ore would also make mining more interesting. You can get alot of minerals from reprocesing junk rats drop in missions. But yes rogue drones for high end rare minerals.
