As I go about the mission, my eyes are on the directional scanner, as I know there are other pilots in the system and had seen combat scanner probes earlier (of course I left then). I have 'use overview settings' turned off and refresh every 8 seconds, keeping an eye on the 'c' letter, having sorted the results by type. All of a sudden two T2-fitted battlecruisers come in with the predictable results. Now of course, I wonder how in the mother of **** I was discovered. And how I can keep missioning safely.

Most likely you have been discovered because of an unhappy overlapping of features between directional scanner and probe scanning. Basically the pursuers have first used the directional scanner to identify your general position with a good approximation. Once they did that, they needed only one round of probe scanning (5-6 seconds) to obtain a warpable point, so the chance to miss their probes is very high.
Judging from the statements of greyscale during the probing design, I think that this overlap of features was unwanted by the devs, so it's likely that it will be corrected sometime along the way. But don't hold your breath about it.

CCP know well enough that players have to constantly refresh the directional, why would they make it so that they would have to scroll every time? As well as the fact that it's a beginners trap...

Beginners should not go to low sec. Since you actually read some stuff and know what to look out for and how to react you are not a beginner any more.
As soon as someone jumps into your system in low sec you should asume it's a scout scanning for you and get to a SS asap. It's even worse in w-space when you have no local and the whole local/scanner thing needs an overhaul. Might take a couple of years to be solved by CCP, though.

Some tips: - Move away from the acceleration gate, asap. - Stay aligned to a safe spot/ planetary object, the moment you have visitors hit the warp to button, just forget about your drones. - Keep an eye not only for probes on the scanner but also for ships getting close by. - Maybe even drop a can at the acceleration gate when you are in the deadspace to decloack cloaked ships.

Here, the procedure is different that that of watching for scan probes - note how they have created Over View Tabs with what they want to scan for - and then checked the Use Overview in the Directional Scanner box. That's why that check box is there.
These are three videos I've found on You Tube on how to use the Directional Scanner to find someone. These each cover pretty much the same thing - but you can pick up different details in them so I've included more than one.

Now - my experience with using this - is that you need to use something to get close to them for the directional scanner to work. Thus making scan probes more of a requirement to scan people in mission space - since it's not near a celestial. This may be where those quick scan probe looks come in - and why people who tell you to keep watch on your directional scanner tell you to hit it EVERY FIVE SECONDS.
Of course - the biggest mistake was - running missions in Low Sec in the first place.
If you are going to do that - what I have done - is to fit a cloak and make safe spots in system. The moment someone comes up in local - I warp to the safe spot to get out of my mission space. If they find your mission space (because they found YOU there before you left) - they can just camp it - and maybe steal your mission objectives. Once in your safe spot - turn on the cloak - and they can not scan you down - unless they already have. Then you just have to wait them out. Once they leave - then go back to your mission.
If there's anyone else in that system - then you don't want to be running missions in it - unless you are prepared to fight them (or you know who they are and that they won't attack you).
Going into Low Sec Solo - is asking for trouble - as the people hunting you down like to be in gangs. They aren't interested in a fair fight - they want to blow you up.
If you want to run missions or mine - just stay in High Sec, unless you are going down to Low Sec for the challenge. You get greater rewards and more exotic ore in Low Sec - but if you aren't there for the challenge - then it is more trouble than it is worth.
I did that for a while ... for the challenge ... and didn't lose any ships. So it can be done - but it is a royal pain in the ass if all you want to do is mine or run missions. You have to interrupt what you're doing so often ... it's just to big a pain in the ass to be worth it.
If you want to mission with nothing more than ninja salvagers to worry about - stay the frakk out of Low Sec.

The reason for that is that CCP doesn't much care if you get found. If you hadn't noticed - they are more on the side of the pirates than the care bears.

Thanks all, some very good advice in here and I've learnt my lesson. Given that I can't stay aligned for warp all the time in a gunship, I will just have to mission in hisec.

When looking for scan probes, sort your directional scanner by Name, not by Type.
If you sort by type, the different types of scanner probes will show up at different places in the list. If you sort by name this won't happen. Always sort by name.
