I was maybe 20 seconds short before completing a mission when downtime hit. Will all the ships respawn when I log back in? The wrecks I understod will vanish, right?

So, if I can tank the whole stage around me, I could do a mission two times, at least regarding the bountys. Is it worth that?
Is it neccessary to clean up all stages again to complete the mission, or do I have to clean only the last stage?

From the beginning. And some people try to have multiple missions open in order to use the full 7 days before expiration to 'farm' the missions. This works more for ISK than standings/LP.

However, if the mission objective was flagged as completed (the green text appears in the mission report,) then the mission will not respawn. So if you shot the NPC that dropped the loot can containing the mission item (e.g. data reports) and didn't pick it up, then you won't be able to finish the mission. However, you may be able to buy the mission item on the market or on contracts.

Also, if the item has despawned and you are unable to obtain it you can file a petition.
Usually the GM will just reset your mission so that you can run it again and grab the mission objective.
