What kind of ammo is good to use with POS small/medium autocannon and artillery? Any ammo type differences between factional (Angel, Domination) or regular batteries?

POS guns' ranges are not affected by the ammo you use, so you want to put in the hardest hitting shortest range ammo you can afford. Fusion, phased plasma and emp cover all the damage types fairly well. Go for republic fleet if you can afford it.

50% EMP + 50% Phased Plasma (PP) is the defacto standard.
I use 25% EMP + 25% Phased Plasma + 25% Fusion + 25% Titanium Sabot because I have a lot of guns of the same type.
If you wish to use faction ammo, but are not extremely wealthy, you can save a considerable amount of ISK by just using faction ammo in artillery. AutoCannons hold a huge amount of ammo. This also insures maximum alpha when gunners are controlling them (artillery is preferred for gunners, even though it is slow).
No difference in ammo between regular and faction batteries.

Covering all the damage types makes sense - with the recent ammo changes there's no reason not to use at least EMP, Phased Plasma and Fusion which gives a reasonable spread. Adding some Titanium Sabot would balance out the kinetic proportion of the damage a little more (up to 30% from 14%) while reducing raw damage slightly (6.25%), all assuming an equal split of ammos.
Personally I think I'd just stick to the three most damaging ammos, as they all contain a little bit of kinetic damage anyway, and you've got a decent enough split at 25/28/14/33 that omni-tanking is required. Kin isn't likely to hit any resistance holes anyway, so there's no real benefit to pushing it up.
Note that if you just use EMP and PP, you get a damage spread of 38/42/12/8, which is nowhere near as balanced and much easier on armour tankers (ironically for Minmatar weapons!). --
