I've seen it mentioned, but can't find a specific thread about the problem that occasionally pops up with Research Agent RPs not updating properly, especially after completing a mission for an R&D Agent.
What I have found is that, unlike doing missions for regular agents, R&D Agent mission rewards (RPs) cannot be shared with fleet members. If you are in a fleet and have your preference set to Share Mission Rewards, then complete an R&D Agent mission, the mission objective will disappear (i.e. the Trit or the cargo), but the mission will still appear in your Journal as having been "accepted", and you won't be credited with the RPs. During the first couple of months of this year, I was averaging 15+ R&D Agent missions per day (5 toons, each with 3-5 R&D Agents, but I was't doing all the missions everyday)and encountered this problem quite often.
Logging out and in again clears this up and your RPs (and mission status) get updated. A better option is to drop out of fleet before turning in the R&D Agent mission, or, reset your Mission Reward Sharing Preference and chose to not share the reward with your fleet members. I've found everything works normally then.
This doesn't fix the problem of the regular RPs (accrued everyday) not updating in your journal unless you interact with the agent, but you can see what your current RP total with an agent is by clicking Show Info and scrolling down the Agent Info tab. A little more time consuming than using the journal, but saves you from having to buy a datacore or requesting a mission just to see what your current RP total is.
It would sure be nice if the R&D Agent Window operated in the same manner as the regular agent window. It gets annoying when a double pane window opens, then switches to a single pane, so you can click on "View Mission", after which the double pane window opens again, then wait for the text in both panes to refresh before you can click on "Complete Mission". Doing that once or twice a day isn't too bad, but going through that 15+ times a day ? If I didn't need the datacores so badly, I wouldn't even bother with the R&D agent missions. Be nice if there was a little more variety to those missions as well.
