I'm currently a Novice of ~1,000,000 skill points I'm looking to solo/aid in level 4s and possibly PvP in a BS. The only debate is whether to get the larger, more tankable abaddon, or the longer ranged, more flexible apocalypse. I've only been playing this game for 3 weeks, but I understand the mechanics pretty well, and I understand the implications of running a battleship over a battlecruiser. I have already made up my mind to use a BS because It's what I'll end up in anyways.

To pilot an Amarr BS of any type effectively requires drone, tanking, gunnery and capacitor skills, few of which will be effective spread over 1 million skillpoints.
Look at some T2 fits on Battleclinic and use these as a target to aim for. Consider them a minimum.
Whilst you may be able to complete the odd level 4 here and there, it is my belief that by rushing into a Battleship you are also rushing to an early, and embarrassing, lossmail at the hands of NPC's.

Neither did that answer my question, nor did it provide any knowledge I haven't already known. I'm running Level 4s with a friend tanking in a Legion and I'm just there to provide extra DPS, and now I'm wondering which ship is best for that. Sorry for my bad phrasing, but this time I've made it amply clear.

Well that does change the question somewhat doesn't it? I went on the ''I've been playing for three weeks'' line and assumed that the more advanced facets of missioning would be unclear to you.
With this in mind, I would ask your friend/corpmate to suggest something. Flying a Legion certainly takes time, and I'd assume he'd be pretty clued up as to what he needs, and can expect of you.

If you absolutely insist, use an apoc.. it gets a capacitor bonus to the guns. The abaddon does more damage but is more skill intensive.

abaddon, you have someone tanking so more dps! plus (with t1 guns) beam abaddon does more dps and has more range than a pulse apoc

In fact, you wont even be very helpful on a BS and, if you get aggroed, your BS will explode horribly.
If you want to aid level 4s, you're better off either
a) Looting and salvaging for them, or
b) Flying a destroyer and popping the small ships so the battleships can drop medium/heavy drones for additional DPS.
Flying such a battleship in PVP is just a lollarious idea and you really should avoid doing so.

The apoc will be easier on the cap usage. Though honestly, if you really want to run level 4's solo already, you could be a drake pilot pretty fast.

This post reminds me of something. A few months ago I was ninjalooting a mission inhabited by a few battleships, all of them remote repping one Raven pilot who was 2 weeks old.
They all opted to warp out. Raven pilot did not (he was probably scrammed, but I bumped him a couple times just to make sure) and it took the NPCs no more than 10-15 seconds to kill him.
You don't want to be that guy.

Apoc all the way, it requires less SP to fly well and as you have ur mind set on flying a BS go the apoc. everyone loves to say that baddon is better because it does more damage, but i run a lot of missions and more than half the targets are over 40km so that range is almost as good as the damage. If tank is a problem u can run dubble reps thanks to the guns using less cap. when you get around 20mil SP go for the baddon, but by then you should have a pocket full of isk so get a navy apoc, then the pally.
