If you're trying to get your initial agent standings up (by getting faction and corp standings up, so that you talk to agents at an initially high standing without running any missions for them), will agents that you talk to in the SoE arc screw up that effort?
I.e. in the SoE arc you talk to a fed navy agent. Does that agent affect future standings poorly, since you can't grind him up like the others?

You only need standing for the very first agent in the mission arc, so don't worry.

I was thinking about my standings with fed navy and l4 agents, specifically that the soe arc agent (in fed navy) would negatively affect those.

As far as I know, you don't get any negative standings for killing faction ships in the epic arc (except towards pirate factions), but you do get some negative standing for completing missions for Sisters of Eve. I believe they give positive standing towards gallente and minmatar, and negative toward caldari and amarr (and maybe mordus). But the standing loss is not a big one since this is basicly a level 1 mission arc.

You do not actually receive any faction standing with SoE for completing their epic arc: By the end of the arc you get to decide which of the four major empires you want to support (Amarr, Caldari, Gallente or Minmatar) and you will receive 8.0 in standing reward to that faction. This faction boost provides no derived standing changes (either positive or negative) with other factions and are a great way to up standing with a faction who really do not like you at all.

Also, unlike storyline missions, the faction standings from the SOE epic ark are shareable, so you can have a friend or alt (even a trial alt) fleet you and run through it for a repeatable (multiple friends/alts) 4% standings increase.

Reading the last mission text (the one where you chose wich faction will give your reward) looks like there should be ano option to get the reward with SOE (something like "if you give the prisoner in our hands" or something) but the game give you only the four main factions as choices...
