Here is a proposal for lowsec. Tell me how terrible it is.
Create local militia and pirate factions for all non-faction warfare lowsec areas, with their own LP store. This LP store should have some things unique to lowsec LP, such as faction destroyers and battlecruisers. Additionally drugs of various legalities should replace implants.
LP gain is not through missions, but through 'tokens' dropped from special NPCs. These NPCs spawn randomly in belts and always at the end of a cosmic anomaly. They are more difficult than normal and drop higher meta items, but not faction items. These tokens are looted and turned in to agent NPCs. The purpose of this setup it to decentralize lowsec away from L5 mission hubs and allow people to farm LP through ratting or looting ratters.
Asteroid rats and cosmic anomalies are split between local factions. Meaning, the NPCs inside a anomaly or at a belt might be militia or pirate and will agress depending on standings. This is very different from the rest of Eve, but has a purpose.
Systems can become aligned with the militia or pirates through killing of the opponent's NPCs. For example, killing pirate NPCs will align the system with the militia and spawn pirate cosmic anomalies of higher quality and frequency. Such an alignment improves the cosmic anomalies that spawn there, similar to the nullsec IHUB improvement, but not to the same extent as in nullsec. You will never see the equivalent of a 'haven' or 'sanctum' in lowsec, but LP gain should make up a lot of the difference. The purpose of this is to encourage groups of people to 'claim' territory on behalf of some NPC faction. Its like training wheels for nullsec, but will naturally be suited for smaller groups of people as it lacks the 0.0 structures that require node crashing fleets. IE POS don't matter and there are no conquerable stations, nor IHUBs. Claiming and upgrading an area requires very little investment, just time pveing. The goal of this alignment system is to encourage small groups of people to settle into lowsec pockets that are not necessarily near station systems and providing an incentive to defend the space they're squatting, but not require the investment, commitment, and numbers necessary for nullsec.

Agreed, not nearly as crappy as most ideas. Still don't support though. It's not really very inclusive. It only effects people who go belt ratting which is basically no one outside of null sec.

Actually the cosmic anomalies should be the focus. Everyone can scan down a CA with their onboard scanner and CCP has already shown that they can adjust both the frequency and identity of CAs pretty much on the fly through the IHUB upgrades. Killing belt rats is an easy and direct method of gaining LP or aligning a system as described in the OP, but would not be ideal. As a system is shifted towards the pirates or militia factions, more and better cosmic anomalies should spawn. A similar system can also be used for normal exploration, for people who prefer hacking/salvaging/archeology/mining sites. These don't show up on the ship scanner, however, and must be probed out.
Additionally, my idea puts both faction rats in the belts and if you are friendly with that faction, they won't shoot you. That is to say that half of the belts in a system should have militia rats and the other half pirate. If you are a miner friendly with the local militia, you should park yourself in one of the belts with militia rats and mine there without worrying about tanking rats.
