I have done some invention and noticed that some items used in the resulting BPCs aren't affected by the negative ML of the BPC. In particular, if the item in question is used in quantities or 15 or less, it appears unaffected by the negative ML of the BPC. The items affected appear to be trade goods and advanced components. Minerals seem to behave normally in that one mineral turns into two if the ML is -5.
Any thoughts? Normal? Bug? Is it new?

There is no waste on extra materials. This has been like this like forever. For example the new sovereignity structures only have extra materials, no raw materials, so ME research on the blueprints is 100% useless.
You can try my little tool to see what's raw and what's extra.
(This does not depend on type of materials, it's different for every blueprint. Minerals can be extra materials.)
I recommend looking at Electron Bomb is you wanna see weird extra/raw material distribution.

For T2 modules advanced materials aren't affected by wastage while T2 ships advanced materials are affected by it

Ok, so how do you differentiate between raw materials and extra materials? That seems to be where I'm off.

Well, you could trust the manufacturing interface or any material cost calculator. The show info window on blueprints is a) not helpful and b) shows you the wrong amounts of materials.
If you really want to know how to find out which is which, it's in this post - but it is full of technobabble.
