I just trained up the Ice processing skill to lvl 3, since I am the dedicated refiner in my corp. I did this to get that last unit of Stronntium Clathrates. but now that I refine I still get one unit as waste. Is this a bug?
The station is a 50% refine, and I have refine and refine efficiancy to lvl 5.

It is probably due to standings. You need to have better standings towards the corporation that owns the station and it should reduce the unrecoverable part to 0 eventually. Explained here.
So time to work your agents

Hope CCp changes it so it appears in the we take coloumn in the future though. Saves a bit of confusion.

 Thats unrecoveruble u cant have it whatever u do i think.But might be mistaken.

You are mistaken.
If you bothered to follow Andelwn's link you would find the answer.
The last unit get's recovered when your refining gets 100% and your station standing goes above 6.666666
