I found a workaround for the ammo bug that won't let you reload when your cargo disappears.
just unload at least 1 ammo out of your weapon into your cargo hold, (shift-drag ammo from weapon to cargo hold, select any number, preferably 1)
do a 'stack all' on your cargo hold, (the ammo you dropped in will disappear)
then just reload your weapon and the whole stack of ammo will reappear (refresh might work now, I haven't tried it)
you can do this with multiple ammo types all at once, I had it work on 3 different ammo types all at the same time, I assume it will work on missiles and other types of ammo but again I haven't tried it to verify
of course this doesn't work if you have no ammo left, but you should be noticing the bug before you get into combat, so should have some rounds left to get it working with
