Ive been trying to figure out how to set up my Proteus for PVE and i really dont know what and why to buy , i have been reading so much about this ship / and well i might just go out there as a Battleclinic pilot , any ideas is more then welcome.

Now why would you do that? Use an Ishtar or Tengu instead. Both are much better choices.

I've done the gank Domi, I've done the Ishtar, I'm doing the Navy Mega now. If you'll enjoy it, it's worh it. I'm about to use the Proteus in about 1 hour for PvE and I plan to enjoy it thoroughly. My suggestion is to use the Power Core Multiplier instead of the Capacitor Matrix. You'll thank me later (or not. I've never flown the flaggin' thing). ;)

Then give it a go in PvP. Its outclassed by just about everything else for PvE. Oh well, its nasty as hell in PvP at least.

Can obviously replace 1 of the sets of drones for ECM drones. Does 762 turret DPS without overheating and has more EHP then most PvP fit BS. I'd suggest a Slave set though

If you aren't going for efficiency, here is a blaster setup I tried vs. Serpentis. Switch tank/mag stabs to faction/deadspace if you can as it gives you significant boost to dmg/tank (I'm using fed navy mag stabs+corpum repper). With null you get 20km+ range (optimal+fall off) which is pretty good for a blaster ship. Switch to Void if you want more paper DPS. ;)

The Proteus will never outdo a Tengu. Ever. Those things are just designed to eat rats. But there are some pve fits for the Proteus that work and are fun. If you have the skills for it now, I'd recommend the one that I use.

It's probably not the best fitting, but it's solid. It permaruns everything, goes about 1250 m/s with my skills, and can hold a tank against even the biggest anomolies. I used it to tank an 8/10 Plex once too. Puts out almost 500 dps just using normal Antimatter charges. The web will grab stuff at 14 k too, so you can have a good hold of stuff early and be shooting at it with blasters with good accuracy. Comes highly recommended from me.

thats the the fit I've been using for a long time for running low sec blood plexes until it recently blew up because I was halve asleep doing a plex got neuted and was to slow to warp out

As it is so sucky for level 4's compared to what I already have available, I came up with a few fits for other uses, namely, highsec exploration. Here are the two fits I came up with for that.
Proteus rails: Proteus Defensive - Adaptive Augmentor Proteus Electronics - Emergent Locus Analyzer Proteus Engineering - Power Core Multiplier Proteus Offensive - Hybrid Propulsion Armature Proteus Propulsion - Localized Injectors
Highs: 6 250mm 2's 1 expanded probe launcher
Mids 1 10mn Afterburner 2 1 large cap battery 2 1 tracking computer 2 (if facing serps/guristas, can change this for analyzer/codebreaker)
Lows 1 MAR 2 3 hardeners (if facing serps/guristas, 1 thermic hardener, 2 tracking enhancers) 2 fed navy magstabs (have to have for CPU reasons)
Rigs 3 CCC
Drones 5 hammerhead 2's 5 hobgoblin 2's
This fit I wasn't all that pleased with, but it was the best that I could come up with that used primarily rails. The low dps and inability to fit an analyzer/codebreaker when fighting non-serp/guristas is why this is my second place fit.
The one I am thinking of going for first, Proteus Drones:
Proteus Defensive - Nanobot Injector Proteus Electronics - Emergent Locus Analyzer Proteus Engineering - Augmented Capacitor Reservoir Proteus Offensive - Drone Synthesis Projector Proteus Propulsion - Localized Injectors
Highs: 3 250mm 2's 1 expanded probe launcher 1 salvager 1 tractor beam
Mids 1 10mn Afterburner 2 1 omnidirectional tracking link 1 analyzer/codebreaker
Lows 1 MAR 2 3 hardeners (if facing serps/guristas, 1 thermic hardener, 2 tracking enhancers) 2 magstab 2's 1 Cap Power relay 2
Rigs 1 sentry damage augmentor 2 CCC
Drones 4 garde 2's 125m3 of other drones
This fit has better damage, better tank, and more options when plexing.
That being said, in both cases, you would probably be better off in an ishtar or a tengu. To give an example, an ishtar with 5 guarde 2's, 2 omni's, and 2 sentry damage augmentors would do only 10 less dps than the second proteus fit, while fitting a salvager and a codebreaker/analyzer, being able to launch heavy drones, and being able to fit 3 guns to bump its dps over that of the proteus. The only advantage the proteus has in this case is the bonus its subsystem gives to scanning time.

hey,
with my proteus i generally run they hybrid offensive, adaptive armor and cap regen modules.
5x neutron t2 blasters with null
rigs: 1 armor thermal, 1 armor kinetic(ithink) and 1xccc
tank with whatever else you want.
mids i use some form of webber, afterburner, ecm, sometimes targetting gear really doesn't matter, setup properly there isn't anything short of wh's (pve wise) that will kill this ship
only real problem you will have is the damn thing uses ammo like water
