I currently have a high-sec agent that I run missions for. He is a command agent and I currently have military connections, negotiation, and political connections to level four. Is it worth my time to train these three skills to level V? Missions are my main source of income but it would take about 10 days total for MC and PC, and another 10 days for negotiation. So, is it worth the 20 days of training time?

Once you run out of other stuff to train, sure.

It's not that I don't have other things to train, but this is my main source of income. Is 5% really worth it? right now I receive 4750 LP max per mission.

if you only get 4750 LP max per mission (if level 4) then you should look at moving to a diffrent agent, because you will make like max 5500ish from that agent with +10 bonus.
my guess is you have a agent in a high high sec location.
for info, my best is about 8400 in 0,5 from an 4,17 agent, with both LP skills at 5.

If you train MC and PC to V (should be 8-10 days training time) you should be getting another 10% LP. That's nothing to sneeze at...and like the previous poster said you should look into finding another agent...the sec status of the system your agent is based out of has a pretty large impact on your LP rewards so instead of running for an agent in .9 space or whatever look for one in .6 or even .5 space. If you do some research you should be able to find an agent that doesn't send you to lowsec.

Strange, that you even need to ask if getting more ISK for your time spent is 'worth it'.
All it takes you is minimal training time.
