If my final store gets full and processors still have stock to process, do they process it and then the processed material is just lost or do they halt production untill there is room again?

This. Incidentally, that's the reason I (and I think others) strongly recommend routing EVERYTHING to and from launchpads.
However, it's also worth noting that (for everything except some of the P4s) volume DECREASES after processing, so if you're importing goods to a launchpad then routing back to the same pad you should never end up hitting that ceiling where you lose goods.
If you're extracting, certainly you might... but that's probably LESS of an issue (lower value of item per M3 and you aren't actually having ISK you spent disappear; sure, sure, opportunity cost etc... but it is different). *** Wish list for PI:

ack.. thought i got it set up ok but seems need to adjust. was using a silo for a store to dump in and pull put of again in middle of chain and seems near end of run its filling up just faster then being pulled out again. need to rethink it again as no cpu left spare so can not use LP

Currently there is very little reason to ever use a Silo when you can use a Launchpad for the same purpose.
Launchpad costs a bit more, but you'll make up the difference pretty quick on what you sell.
Launchpad uses same Power Grid as Silo, but more CPU, but most extraction setups don't use much CPU so that doesn't matter, usually you have thousands of leftover CPU even after installing a Launchpad.
Launchpad holds twice as much as Silo, 10k m3 vs 5k m3, this is the main reason why you should use them.
Launchpad can move your goods to customs, Silo must first expedite goods to CC or .. yep, a Launchpad, to get them off planet, another good reason why not to use Silos.
Keep in mind that you can only expedite goods from one storage to another once every 2 hours. This can suck if you're moving goods from a Silo to a CC 500m3 at a time trying to launch them that way. If you use your LaunchPad as storage, there's no expediting required.

Build more of the materials your high tech factories are eating.
Seriously, that's your answer. At least build the P3s (which are profitable) that you're eating, and your CPU problems will go away (as will your volume increase problem). *** Wish list for PI:

Thing is i am not extracting and already had 4 LP. I dont play everyday so i am making a factory planet set-up that i can fill up and forget for 3 days or so. Managed to sort it. scrapped the whole lot and moved things round to shorten the links to the minimum possible distance. managed to squeeze in a 5th LP instead of silo by lossing 1 processor.
