I just found via Google, that the Bug "the Marines were not loaded into mission personnel transports" has been fixed in Patch 2942 to 3004.
I just flew the mission and the first time I destroyed the personnel transport but was destroyed shortly afterwards. I managed to open the container shortly before, but it seemed empty.
Now I finished the mission with a better ship and returned several times to the mission objective, but the cargo container is not there and I can't finish the mission 
Does anybody now anything?

if anything petition to the devs explaining it, and if anything they'll cancel the mission so u won't lose standing.

you might have wasted alot of time on getting new ship and finishin mission, so it is possible that can with marines simply popped... Check your wallet for timing of bounties to see if im right. And if I am... well, **** happens, you cant expect to be able to finish every mission 
Otherwise petition this issue and mission results will be canceled (even if it has already expired).

Thanks for the answers. It might not be worth petiotioning this matter though. I heard the petition backlog is about 4.000 petitions...

I havew with out fail always had the marines in the ship.
or ships in my case.

Just did this as a lvl 4 mission, all 6 carriers had marines.

I just did another mission where I had to warp out between. As I returned the cargo containers I saw before were gone. Might be that happened to me since I got blown up the moment I wanted to scoop the marines 
Well you can't finish every mission....
