I don't understand the practical difference between heavy assault missiles and heavy missiles. I'd like to start flying a Caracal (and a Drake soon after that), but I've never played with missiles before so I figure I should try to figure out what the difference is.
I'm primarily interested in missions, level 3 or possibly 4. Which type of missiles (heavy or heavy assault) is better for this? Or, what are the practical tradeoffs between the two? Is it primarily a short range / long range trade, or is there some other important difference? Would you use a mix of both types, or all one type?

Heavy missiles fire slower and have much much more range. Heavy Assault missiles fire faster and have a much much shorter range.

HMs deal less raw DPS and have quite a bit of range and apply more of their DPS to smaller/faster targets. Best used in PvE or as general PvP fire support.
HAMs deal more raw DPS but have a much shorter range and have trouble applying their DPS properly to small/fast targets. Best used in skirmish PvP against BC/BS sized targets.

Heavy Assault Launchers Short range Cruiser class launcher. Fires Heavy assault missiles. In a fashion similar to the Rocket Launcher, the Heavy Assault Launcher fires these missiles rapidly at a comparatively short range, roughly 9 km without skills to 20 km with max skills before range enhancements, discounting target movement.
Heavy Assault Launchers do approx. 25% more damage in exchange for their much shorter range. More on missiles: look here.

Also there is difference in the fittings of launchers. A Heavy Missile Launcher I takes 100mw and 50tf whille a Heavy Assault Missile Launcher I takes 120mw and 45tf.
When talking about missiles dont consider range=flight time x flight velocity or you will be disapointed. You you lose some range because the movement of your target and 'missile aceleration time'.
My personal advice its to not run lvl4s in a drake, blitz lvl3s instead until you get in a battleship (raven, I guess) with decent support skills.

Go for HMLs (heavy missile launchers) for mission running.
While you get more raw DPS from HAMs (heavy assault missile launchers) you'll have to struggle to get into range, also the DPS suffers more against smaller, faster targets like frigs.
And yes, try out a Raven, but you'll have to invest into support skills before it starts performing better than a Drake. I went directly from Drake to Tengu.

maybe a bit o personal view thare but I think the main problem in the drake -> raven transition its how diferent the ships are handled.
A drake perfom well with the strong tank + decent gank aproach. This aproach can be taken with a Raven, and it works just fine however a raven really shine with the "gank its my tank" aproach. Most people dont want (/have dificult) to endure this change of aproach.
What wold work more like a drake among caldari batleships its the rokh but the lack of gunery skills usually its a obstacle for the typical drake pilot.
