Everytime I do Intercept the Saboteurs I make sure to leave them in the correct stack size when I dock to complete the mission. Without fail, my agent will be sure to reject my claims to have the requested viral agent and procede to rearrange them into wrongly sized stacks. Then it's like puzzle trying to figure out how to rezise the stacks so they will be accepted.
It's getting extremely tedious and especially annoying when I miss the bonus due to this. Anyone else have as much trouble with this as me?

Just stackem all and turn them in.
Works for me.

Yeah, had the sime problem once or twice. If you accidently stacked them all just open the mission briefing - which should say how much units each stack should contain to satisfy the agent - and then use the SHIFT-mouse1 to resize stacks. Then it should work fine.

As I said, I make sure to leave them in the stacks I found them in and she still doesn't accept it and instead seperates them into different stacks.

There is some sort of bug where the agent will take part of them from a stack larger than the amount he asks for, which of course screws things up. I did some tests with a few multiple deliveries missions with stacks of sealed containers, I had the exact stacks that were asked for iun my hangar. He kept taking part of say a stack of 50 out of a 75 stack, whcih screwed up the counts...
Just do what pothers suggested and whenever you get a mission asking for things like this just stack them all into one pile... works every time.

I always put the stacks in the order i've found them. So make sure the viral agent of the first encounter is the first in your cargo hold. Before i did it this way i had the same prob, but now the agent always accepts it the first time.
