All I did was click a free pin slot to make one spawn and it appeared under that factory making it impossible to move

you might want to double check your link mate, it goes to a very unwelcomeing page.
but thats a more or less "known feature." you bascialy need to delete the processor and next time dont park any structure anywhere close to the "spawnpoints" for exctaction pins. (which can sometimes get weird trying to figure out where they are around the poles for example the patern sometimes seems to distor but it also seem to distort exactly the same way each time

I see, however seems rather annoying to upgrade to these new extractor pins I will need to basically delete parts of my production chain meaning I will have to re-route products again

You might be able to pick it by zooming really close. The angle changes a bit and the extractor heads are on a different plane than normal pins.
However you can place it in such a way that it's near impossible to pick so I've created a defect on it.
