I would say, in order:
Legion of xXDEATHXx - Got the best of Red Alliance (except for the guys who joined Rebellion or Goonswarm), and have been doing their thing more or less unchanged ever since. If you're looking for an alliance that will be here five years from now, they're it... aside from Stain.
Goonswarm Federation - Since Mercenary Coalition got its ass handed to it by BoB of old, most of the real innovating about how to play eve (mechanics, tactics, exploits) has come from the Goonswarm (ElitistOps in PL has to be included in this as well). This block of players plays this game because they actively enjoy ruining the game for other people; also they are currently one of the most international alliances in the game with near continuous timezone coverage.
Stain Empire - Stain Empire was here when the game started. They'll still be here when the game ends. They have a very small and stable playerbase and are laser focused on doing one thing: killing anyone that comes within five gates of Stain. They were doing this before alliances even existed.
