This is my setup:
2 Moon Harvesters (one for silicates; one for hydrocarbons)/Both linking to the Simple Reactor
1 Simple Reactor Array (carbon polymers reaction)/Output linked to the Silo
1 Silo (set to hold carbon polymers)
Pretty easy you'd think, but every time I change one of the moon harvester types and hit APPLY it completely loses its type...only ONE of the harvesters does this...the other one keeps its type and stays linked after I hit APPLY. Any ideas on this issue?

Just a note...I've also tried linking the moon harvs to separate Silos and then those Silos to the Simple Reactor Array...but the same problem keeps occurring.

I've had similar things happen with links. The changes don't always 'take' on the first apply. Usually if i try it 1-2 more times, it sets up how i want it.
if it's still an issue for you, i'd petition it.

Aren't you only allowed to harvest one form of goo from a moon at a time? Or am I thinking of something else?

Coupling arrays between the harvesters and the silo?
The reason the link doesn't hold is because you need a buffer in between the two.
You can mine more than one moon min from one moon at one time.

Idk if this may have changed or not, but "back in my day", you didn't need a coupling array for this type of operation. The OP might indeed have some of bug. Try offlining, umanchoring, and repackaging the moon harvester. That's all I got. 
I think Gavin might be thinking of the rule where you can't mine more than 1 qty of certain moon goo per moon. Many moons have 2x abundance of a given min, but CCP has yet to give us a method for exploiting this (rolls eyes). It's been how many years now SeeSeePee? :)

I can confirm that you don't need silos or coupling array between the moon harvesters, furthermore you can harvest two goos at the same time. I'd recommend tinkering with the order in which your setting up the links and onlining things, ie try setting up links while offline, online etc, I can't remember what exactly works, but I currently have a reaction setup exactly as you describe in the OP and it has had no problems for months.
