Hi guys, I'm currently trying to do a lvl 3 mission. Unfortunately, it's in lowsec an when I try to do it, well combat ships keep on popping up on my scanner as well as combat probes. So naturally, I GTFO. The thing is, the system seems to be solidly controlled by the shady characters trying to probe me. So I'll probably never be able to do the mission there...Seeing as it's the last (10th) mission of a storyline, can I decline it and get another final storyline mission? Or will it end the storyline and leave me without reward and standing boost :( ?

You probably should have rejected the storyline altogether. 10 missions, and I'm betting versus an empire faction, is a lot, where 10 regular missions would put you close to the 14 you'd need for a new storyline anyway.
As far as completing the mission, it's lowsec, so people have the right to shoot you just as much as you have the right to not want to be shot. What I'd do is try at a different time of day. You'd lose the time bonus, but you usually have 6 days to finish a mission (check your journal.) Doing the mission at a time when the system's inhabitants are offline is probably key.

Abandoning the mission will result in a large standings hit. Declining it implies that you haven't already accepted it, and will have no effect unless you've declined another mission from that agent four or fewer hours earlier.
Regarding your mission specifically, log out for a few hours, go take the dog for a walk, buy a burrito, then come back and see if the low-sec system is clear (or clear enough for you to do your mission, at least). Barring that, do it in a cheap ship that you can replace easily or get a friend to help you clear it quickly.
Abandoning the mission is certainly an option, but you won't get another storyline mission until you're done 16 more regular L3s and it will set you back a long way in faction terms, so were I you I'd make it my last resort. ---

Thank you for your advice. I guess I'll need to be more careful about long storylines in the futur...

You could always pay the locals to get free passage for the time you need to complete the mission.

try doing it at a different time of day, and decline lowsec storyline missions in the future.
also make a few safespots in the system, and the instant you see scanner probes on d-scan (check it very regularly) bounce to a safespot and wait a bit, when you come back to resume the mission d-scan in the direction of the acceleration gate before using it to make sure nobody is camping in the deadspace pocket.
if they do probe you down and get into your mission space leave the system for a few hours.
