Sorry if this seems like a newb question, but I wanted to confirm this before I start using it too much. We can refuse a mission from an agent once every four hours without a standing penalty, correct?

Yes. If you click the Reject mission button, one of two things will happen:
1) Your agent will tell you what time you have to wait till, to reject the mission with no standing loss.
*or*
2) Mission will just cancel with no message, and no standing loss.

WARNING:
For every mission refused, you must do 2+ missions MORE to get an important mission.

If you take a misson and dont do it you will get a massive standing hit.
If you ignore the misson and let the 24hour timer run out you take much less of a hit.

Im not sure about this.... i just got a level 3 security agent and i was 0.01 over the requirement to use her... first mission she gave me was the mordus one so i turned it down as i was the only one of my corp online... now i cant use the agent as i dropped about 0.10 points 
Not a problem, can make that up with my level 2 agent easy enough, but still a pain

erm again another newb question i guess but what is an 'important mission'? and how do you know if its important...

You get sent an eve-mail from an agent you probably aint heard of before saying he needs your services. there will then be a offer in your journal thingy saying what the mission is and that it will affect your standings blah blah blah
