This might be difficult to code but here goes anyway:
The idea is that the agent will "tune" your ship as a reward (yeah you know, like cars ;) so it will get small, but permanent improvements to its base stats. (cpu, capacitor, speed, armor,... whatever)
A great way for creating that "special bond" with your ship ;)

Actually, i quite like this idea.
The problem we have today is that tech1 ships are either throw away, 99% insured vessles, or super expensive OMG im never gonna use it in combat Named Ships.
Allowing a ship a set number of tweeks from agents (say a maximum of 3 or 4) would place an inhernet value on a ship that insurance cannot cover. Make the 'tune ups' moderatly easy to achieve (mid-ground LP offers) and not too powerfull, so that it is actually worth risking these vessles in combat.
The improvements themselves would have to all be balanced, otherwise only a certain type would be accepted. There would be two ways to do this:-
1.Make sure all the different tune ups had an identical end-product statistical worth.
2.Dont let the player choose. The offers could be something like 'Our R&D department needs someone to trial some of our newest tech'. If the person accepts a random tune up is applied to the vessle, that can never be removed 
This would provide a mid-ground between tech 1 ships, and the named vessles (currently you have many ascending shades of value named ship mods, but nothing similar with named ships).
Of course, this would be a nightmare to implement, all those new items in the database BWAHAHAHAHAHAHAHA.

like swap out small amounts of power for CPU, drone for cargo, etc.
yeah sounds cool. extend it to weps aswell, refire for dmg and range.
