Is there a way to do Epic arcs while being in FW? I understand the risk of being able to be attacked my members of opposing forces.
However I just tried to do Sister Alitura arc and it told me since I belong to Minmatar Millita, I cannot dock in their station. Secondly how do I leave the FW without having to travel to their original base?

It's not just the members of the opposing forces. Being in hisec belonging to the opposing nations will get you chased and killed by their faction police (NPCs), especially since the SoE epic arc takes you to some systems with pretty high security level. In your case, this means that going to (for example) Hatakani, a Caldari 0.9 security system which is a required step in the arc, would get you killed in less than a minute unless you kept warping away from the police. Since you can't really run the missions in less than a minute, trying to do the SoE arc while in FW is a bit futile.

That's strange, I didn't know they denied docking privileges to the militias. It makes sense though, I guess. The SoE is a humanitarian organization and would be opposed to senseless war like FW. I can't find more solid info on that, though (even the Eve wiki seems unsure).

You can pop up the FW management window by going to the main Eve menu -> Business -> Factional Warfare. You might need to dock to a station to quit, but it probably does not have to be a TLF station.
