Well you can...
For Sansha's Nation (True Power) for example, Chelm Soran is a lvl4 NPC agent.
If you find him in a belt he drops some of the best loot ingame though. So if you do an search for Chelm Soran, it will just tell you he is docked at UF-KKH III - Moon 2 - True Power Mineral Reserve.
The same holds true for the other named NPC commanders:
Draclira Merlonne
Estamel Tharchon
Hakim Stormare
Have a look through here if you are interested in finding the rest of them. Otherwise just do a character search ingame and it should tell you where your agent/npc commander is.

Maybe it will tell you if and when he is in space.. sit at a locator agent for a few days doing searches every time you can and tell us your findings.. ^^

Thing is... sometimes the commander is in two places at the same time. In the station (as an agent can't undock per 'se - think of the agent in the station while the commander is in space as an advanced voice mail service), and the instance of the agent in space.
If you use a location agent it will probably just tell you where the agent is based (I assume).

Whoa, so you can shoot and kill your own agent? That's pretty messed up...
Wait. What am I saying, that's excellent! They should do that with EVERY agent. The loot isn't important, I just want to shoot mine.

I mean who the f is in charge of security, when I draw spy stash more often then almost every other combined, tighen security the spys can't be that good
