I just lost a mining drone. Its just puffed out of existance. Elite one too, damn good drone. Oh well.....

Petition and bug report?
If you lost your drone due to a bug in a non-combat situation, i'm sure you'll be reimbursed. (who am i kidding)

Hmm... The same thing happened to me. One day my drone bay was mysteriously yet definitely empty.

Yet it happened to me too.
However when I relogged back, I found the drones again.
I also noticed I had missing drones in the drone bays of other ships.
There was one time I really, really misplaced drones by putting them in one ship and forgetting it, then later expecting they would be in another ship, basically the one I would be using.

Always check you drone window for a scroll button or expand the window.. Some times the drone will still be there but not in view..
