After downloading the last patch I've had a few issues with the waypoint system setting routes for the autopilot. (been on holiday, otherwise would have reported it sooner)
When setting routes, many systems seem to get treated as if they do not have any jump gates and navigates around them, however this can turn a 3 jump route into a 15 jump route. quite annoying. Jita, Kisogo, Nonni are a few of the systems that are affected.
I can still get to these systems by flying manually, however the auto-pilot has no chance.
Oddly though, this only happens on this account, when I use my Alt account it is fine.
I assume that I might be able to remove a setting file or something else specific to that account to fix the problem, however what should I remove? Where are individual account settings stored?
I want to avoid having to clear the account off the computer or reinstall, otherwise I'll have to spend ages reorganising my BMs again

Map -> Waypoint Settings -> Avoid Pod Killing Zones.
Patches usually defaults all settings on some clients, so you have to re-apply them. ^^

What Vexy has pointed out.
The problem is your autopilot settings, on your alt it is probably set to "shortest route" on your char you having the problems it's probably set to "Safest route".
This can be chaged ingame on the Map screen under the Autopilot tab.

not sure why Jita and Kisogo would be listed as either unsafe or as pod kill zones, however I'll check those settings out and see if it makes any difference. Thanks.

That fixed the problem, I unchecked the "Avoid podkill zones" box and the route showed up. When I checked the box again, the route still remained.
