If I am running missions for a pirate faction will both of these increase my standing with the pirate faction?

I can't claim to be an expert, but based on how my skills have adjusted my standings, just the criminal connections will increase your standings. But if you have a standing below -1, the Diplomacy skill will kick in and increase your standings. If you need to increase your standings even more before you can use a pirate faction agent, then start using the Sisters of EVE. Effective Standing = Actual Standing + [(10 - Actual Standing) * 0.04 * Level of Connections or Criminal Connections or Diplomacy]
The three skills do not stack. Connections applies when your base standing is >=0, Diplomacy applies when your base standing is <0, Criminal Connection applies when the entitiy has negative standing with Concord (the faction, not the corporation).
The Sisters of EVE no longer give important missions. Even if they did, your faction standing with pirate factions would not benenfit as all seven of them have negative standing with and towards the SOE.

Originally, I had connections 2 and criminal connections 0. I moved to Curse and was running missions for the Guardian Angels. Back then, there was no indicator as to how skills were affecting your standings.
I trained Criminal Connections to 3, thinking that this would help my standings. By now, the indicator of how skills were affecting your standings was in. This indicated that criminal connections raised my standing from x to y.
However, I later trained Connections to 4, bypassing my criminal connections level. I noticed that my standings went up with Guardian Angels and it was listing Connections as raising my standings with Guardian Angels, not Criminal Connections.
So, last I checked it was bugged. Both Connections and Criminal Connections both help your standings with Pirate Factions (*Edit - though only one at a time, it takes the highest value). Though I haven't done a mission in a few months, so this may be fixed now.
