What buildings have good loot in them during missions? I know the silo at the end of the Extravaganza missions has some loot including a low level implant. There are armories here and there with decent ammo. Are there other missions with some suprise loot you can get by blowing up some structures?

That one where you need to blow up the warehouse and bring back the sealed containers. I forget its name.
The warehouse, the landing pad, the silo, and the habitat thing all have good loot in them. I can never fit it all in my cargo hold.

Also, I can never find anything in the one where you "avenge a friend" by blowing everything up. There is a warehouse hidden in an asteroid but there is nothing in it.

I would also be interested in finding out which building drop/can drop what in certain missions, such as black market hub with the large pos and buildings and serpentis extravanganza ( lvl 3`s ) as there are so many buildings there but the ones i blow up never seem to drop anything

The only structures in missions that are worth the ammo show as "deadspace overseers structure" on the scanner, anything else is a waste of time.

The best thing to do is to pop everything you can the first time you do a mission at any agent level. Make a note of what structures drop what, cause they should by rights always drop. You can make notes of what they drop too, because its generally the same kind of stuff, so you can choose weather its worth your time/might drop something you need as your running the mission.

Yeah, those all have loot, the landing pad and silo typically carry ammo in various sizes. Also, don't bother with the "metal scraps" item off that mission since they have virtually no sell value and take up like 10m3 per unit.

i popped that and all it dropped was ammo+ basic/lowend mods

My first lvl 4 mission, duo of death, dropped a local hull expander worth 46 million in the serpentis stronghold.
I have to say, I like LVL 4s a lot now :)

last level on gurista extravaganza has a storage silo that always drops a 3% hardwiring, which is, tbh, not worth a lot but cant hurt

It is not always a 3% from that silo, i've gotten a couple 5% ones worth 10 mil each.
On the other hand i've solo killed the guristas war installation in the bonus stage twice and gotten nothing other than base junk.
