I've currently got 100% return at 50% stations (except for the we take 5%). I'd quite like to be able to get a 100% return at stations below 50% (ie the 30% ones).
Are there any skills that can help me do this? I've read up on the Scrap Metal Skill but that only appears to improve reprocessing of loot - does this help ore reprocessing at 30% stations as well?

Nope, no way to improve that. You just have to find a station with 50%.

The Refining skills only affect the 37.5% personal refining yield you have, not the station bonuses. This means that, if you have Refining V, Refinery Efficiency V, and Scrapmetal Processing V, you would have a personal yield of 37.5% * 1.1 (Refining) * 1.2 (Refinery Efficiency) * 1.25 (Scrapmetal Processing) = 61.875%. In other words, if you are in a station with 30% yield bonus, the highest yield you can possibly get is 91.875%, not more. To get maximum yield, the station bonus needs to be at least 38.125% (and of course, your standing must be high enough to avoid the taxes of the corp you refine at).

Mineral reprocessing skills will to some extent help with stations that have very poor refining.

I am missing something because i don`t have scrap metal and Refinery Efficiency is at lvl 4 and i have in a minmatar station 97.85% on the reprocessing, is it because i am in empire space station and not low sec one?

The station you are looking at has a base refine rate of 50%. Elah'n'matir was talking about stations that have a base refine rate of 30%. Naturally you're going to have a lot better returns at a 50% station than a 30% station.
Of note, it doesn't matter what security you're in. In a 0.8 station I've been hanging out in doing missions there is a 25% base refine rate.
