First of all my ship set up:
Merlin frigate
125mm æScoutÆ Accelerator Railgun x2 æMalkuthÆ Missile Launcher I x2
Small Shield Booster Magnetic Scattering Amplifier I Heat Dissipation Amplifier I
Civilian Armor Repairer
Now my question:
The Magnetic Scattering Amp gives a 32.5 bonus to EM damage resistance for shields. Without that module installed I get a natural 15% EM shield protection. So, with it installed I should get 15 + 32.5 = 47.5 EM resistance. However, looking at my shipÆs attributes IÆm only getting 42.625% EM resistance. Where did the other 4.875% go?
Same goes for the Heat Dissipation Amplifier, without it installed I get a natural 32% Thermal damage resistance. It should give a 32.5% damage resistance increase, but when itÆs installed my Thermal resistance is only 54.1% resistance, 10.3% below the 64.4% it should be.
Both modules say that if you install any other module that affects the same attribute the ship will be penalized, but neither of these affect the same attribute, and even if I only have one installed IÆm getting the same lowered resistance.
What gives?

Hardeners reduce the damage you take by their nominal value, they don't increase your resistance by that value.
E.g. if someone fired a missile at your shield that did 100 hp of EM damage, with 15% resistance, you'd take 85 hp of damage. If you then added in the magnetic scattering amp that reduces damage by 32.5%, instead of taking 85 hp, you'd take 32.5% less damage - 57.375 hp (85 * (1 - 0.325) = 57.375) So the 100 hp missile is only hitting you for 57.375 hp, 42.625% of the damage is being resisted.

current resistance + ( (1 - current resistance/100 ) * module resistance) = new resistance
15 + ( ( 1 - 15/100 ) * 32.5 ) = 42.625
