After i had been searching around i found a quite nifty list already compiled by Storm Phoenix here, but for the sake of freeing you from all the bother of clicking the link, i'll list the few that you didn't include. (aswell as add a few alternative descriptions not found in the beforementioned list)
Megathron, Megatron, Metatron: According to Storm Phoenix Megathron simply means "large throne" But in fact, "Megatron"¦, the disambiguation of Megathron that Silvitni mentioned, is the name of the throne room. I.g. the room in which Odysseus slaughters the suitors upon his return.
Catalyst Something that causes something significant to happen, often used in chemistry as a term for a chemical which is used to speed up the reaction between two other reactions, without being consumed in the process itself.
Atron Storm Phoenix: it is likely it is derived from the Latin "Patron"
Imicus Storm Phoenix: it is the latin word for "foe, enemy or opponent"
Maulus Storm Phoenix: No idea, probably derived from "maul" It is also possible that it stems from the latin word "Malum", having roughly the same meaning as the english word "Malice"
Vexor Storm Phoenix: From the Latin word "vexo", meaning to annoy or harrass.
Exequror Storm Phoenix: From the Latin word "exequor", meaning to follow to the end, or the grave
Brutix Storm Phoenix: From the Latin word "brutus", meaning dull, stupid or slow
Tristan Storm Phoenix: a Knight of the Round Table and tragic hero of the medieval tale Tristram and Isolde. Also the word itself means "sorrowful" in Latin.
Iteron Storm Phoenix: From the Latin word "itero", meaning to repeat. Also this is used as a chemical term when talking of repetitive sequences in the origin of plasmids involved in the control of replication.

For the Caldari, I like the sound of Sparrow. Sounds sweet and innocent at first so it's victims are tempted not to take it seriously. :)
Has more of a ring than 'Pidgeon' or 'Blue tit'.
Going to have to redo this when I get my Ferox :( |

I'll go with the Amarr Kraken, the mythical sea creature controlled by Poseidon.
Caldari: The Python reminds me of Elite too, police used them I think, also the Shrike was in Elite . I'd prefer to see some real predator name. Caldari ships seem to be more geared to be missile platforms so maybe a predator that strikes from a distance. Cobra sounds good as it reminds me of a spitting cobra that blinds victims before either striking or slithering off. Although I think Vulture would be more fitting since Pirates seem to prefer Caldari ships 
Minmatar: They already have a Ragnarok, the new Titan class. I'd agree with Tsunami, it would also be a fitting tribute to all those who died in the recent Tsunami in the Far East.
Gallente: Hermes was just a Greek messenger god, Mercury was his Roman counterpart. I thought immediately of Thor, the Greek god of thunder/war but it would get confused with the Thorax (Which is also a term used for part of the body). The Roman counterpart Mars doesn't sound right either. Reading through, I thought Erinyes - the furies sounds good though and if fitted right, could probably suit the name.

If the Amarr are running according to some sort of bastardized crucifixion theme, perhaps a reference to the Spear of Destiny, Moira is among what's left.
Naos refers to a temple.
Analipsis refers to an ascension.
Ouranos refers to heaven.
Makaritis refers to a decedent, though it might be an adjective.
Eunoia: The persistent suspicion that the universe is secretly conspiring to quietly improve one's life. |

Perhaps a little something like this?
that's obviously just a quick model, no UVW or textures done, that's take a few days to make, but... wondered what peole's reactions are.... would love opinions and feedback. if it's considered off-topic, evemail me ingame )
*slinks off and hopes not to get flamed for going off on a slight tangent.
(p.s. for the CG geeks, it was 3ds max and it's about 2.5k poly with sub-d - designed as an ingame model could work)
