You will need to rightclick on the 2nd Pirate and Lock Target manually. It only Targets the 1st threat automatically (unless you change your auto-targetting in preferences)

It might be a problem of the target not being active. Just left click on the target icon to make it active.

Weapons do have a cycle fire rate as well, so if they had fired to kill the last pirate u still have to wait for them to finish the cool down before they can be fired again.

I've had this problem, i find if I'm targeting 2 hostiles, and I destry the first, my guns refuse to switch to attacking the second target.
for this reason I have set to only target back one target, and I often manually target the second (etc) hostiles...
Hope this Helps

From my experience, your "active" target doesn't switch automatically. You have to manually click on one of the other locked pirates at the top, so that it gets the swirling arrows going, signifying an active target. Then you can put guns on it. |

There was a change made a few patches back to the active target system. Each active target has to be selected, as the system does not automatically select new locks as active nor move to remaining locks.

Locked target: Your ship tracks the position of the target and you get a display on the top of your screen showing you a picture of the target.
Active lock: The Locked Target that is currently selected, he will have some arrows pointing to it outside the targeting reticle. Any modules or weapons activated will be fired/used on the Active lock.
If you have two targets, one of them active locked, and kill the active locked one, the game will NOT switch your active lock to the second one automatically. You have to click the target you want to affect on the display in the top of the screen. This also applies to firing weapons at multiple targets (I do this with EMP missiles, after I waste a target's shields, I put the EMP missiles working on the second target while the railguns make swiss cheese out of the first guy).
Hope that's what's plaguing you :)
