So I was just travelling, having finished an agent mission, and was on my way back to the agent's home base. At the last star gate, I went through, as usual, and for one split second, I saw this big explosion, and I arrived at my destination. My question: what was that explosion?

Someone's ship got destroyed, or NPC (mission near gates)

Probably a player just destroyed a medium or large sized target. Could be anything from mission running (killing npc) or players who are PvPing near the gate (Empire wars, and usually you see the action at gates or stations).

Was or was not other object disappeared during that time, where you only staring at space before then loading into another system?

Staring at space, nothing around, then I see an explosion, and I re-appear at the other stargate.

I've heard rumours of entire Jove fleets fighting battles while cloaked. random explosions in space, communications interference. have you ever been flying along and suddenly your ship behaves like it collided with something. It's a jove ship, im sure of it. they are out there watching and waiting.

perhaps you had your camera set that the "gate activation" effect blew right into your face, that could be like an explosion

I had this I was AFK and was stopped at the gate for about 2 minutes and I got hit by 4 "orange explosions" in that time all 0 damage in a 0.8 system. I had a look around for someone getting concorded but no.
and I went on my way.
