Does the agility rating decide anything besides how fast a ship aligns for warp? Does it make it harder to track for instance?

Evasive maneuvering affects the time it takes to turn your ship, according to the skill list. From the TwoStep skill for evasive maneuvering:
"Improved skill at efficiently turning and accelerating a spaceship. 5% improved ship agility for all ships per skill level."

The Spaceship Command skill does this as well.
And no, I dont think they help with "evading" enemy fire.

Yes, also Starship Command skill as well... however the question still remains, does this skill do anything in combat, besides aligning for warp more quickly?

This does not help you avoid fire at all. What this benefit will do is allow you to align to warp and accelerate faster. Note it will also allow you to maintain a higher orbit speed when orbiting in close.

I was gonna come in and say what I highlighted in bold up there. But note that in this situation you will get hit less, because your transversal velocity will be higher. So it can help you evade enemy fire.

can help you evade fire as a secondary effect of what the skill does, yes - close enough 
also needed to train for interceptors
