When I do a mission for Gallente, I always get a standing increase to SoE as well, and this is always a bit higher then to Gallente Federation. In effect my best faction standing is now to SoE, although I have never done a mission for them. Is that normal?

I think everyone gets a nice standing bonus to SOE just for killing pirate faction ships (serpentis and such) Its probably something to do with SOE being friendly nun type folk..

The thing is that I get a higher standing increase to SoE when I do a storyline mission for Gallente, then for Gallente Faction itself...

This is because SoE is a very small faction. Your actions have a higher impact on small factions than on large ones, and SoE regards the Federation very highly .. the upshot of which is, yes, your important missions for the Federation actually have a bigger impact on SoE standings than they do on Gallente standings. Kinda weird, but that's how the system works.

Caldari have a smilar situation with the Mordus.
Is it that way for Minmatar and Thuuker, I wonder?
Do Amarr get one like this?

Yes and no. My Ammatar Mandate standing is almost as high as the Amarr Empire standing, but not above it. Right now I got doing only Amarr Empire missions:
Amarr Empire: 5.39
Ammatar Mandate: 5.26
Mordus Legion Command: 4.37
Khanid Kingdom: 4.09
Caldari State: 3.91

I just finished another lvl4 storyline mission for Gallente. Got 7.51% for SoE and 5.65% for Gallente... It's weird, but Baldour's explanation sounds plausible.

That's because it's true 
The dev post explaining the point is about three years old though, and no way am I going looking for it.

I have a character with 8.00 SOE standing and 7.23 Gallente (both unadjusted). It's normal.

I have Gallente 8.49 and SOE at 8.40 thats with connections at lvl 5.

It's still a little silly tho. Doing storyline missions for Gallente does more for the SoE standing then doing storyline missions for SoE....
