I was wondering if it is possable to do the following.
Moon Miner --> Coupling Array--- |----> Reactor --> Silo Silo ---------------------------
I want to know if this is possable to do so that I can avoid having to use a third silo. This would be done using a simple reaction.

You don't even need a coupling array for that setup, and it'll still work.

There would be no problem with the diffrences in cycle time of the moon harvester and the reactor???

Not at all, because the cycle time is the same for all structures in one starbase. At that time the fuel gets subtracted from the tower and the harvesters/reactors do one step. So as long as you know the cycle time of the starbase and empty/fill your silos shortly after that, you'll never miss a cycle. Finding out the exact cycle time is quite easy, just leave 23 robotics in the tower and wait for the 'low fuel' mail. The time of the mail is what you're looking for.
Note: I found that the cycle time tends to shift forward very slowly, like 5 minutes in a month or so. Just watch it every now and then.
Note 2: A coupling array is not needed between a harvester and a reactor also, because those two will be online at all times if things are right, so the flow between them never has to be secured by a coupling array. They are only needed for securing flow from/to a silo when you don't know or cannot act on the cycle time.
