Well I am now able to use a level 2 agent with a -20 quality. Currently I'm running missions for an agent with a 18 quality.
Is it worth the drop in quality for an increase in levels?

Unless you're standing gains are horribly slow, I'd stick with the L1 for a just a little bit longer. I usually waited on switching until I finished another storyline or got to a good Loyalty Point total. It really shouldn't take much to qualify for a better L2 than that.
Maybe if the L2 was extremely convenient--for instance at the same station I was at currently, or that of a better quality L2 that I'd like to use later on--I might switch immediately. Otherwise no. * * * In the beginning the Universe was created. This has made a lot of people very angry and been widely regarded as a bad move.

Developers have posted that the worst possible level 2 agent is better than the best possible level 1 agent.
However, that does not take into account the greater time/difficulty of the level 2 missions, so if you're struggling badly with level 2's you may want to stay at level 1 while your skills improve. In general, always do the highest level missions you can reliably complete.

If you're doing kill missions, you're probably making more off of bounties than mission completion rewards and LP so I'd move up to level 2 ASAP. Just avoid the tougher ones for a while.
