The domi is a great "cost effective" boat. however, "cost effective" is so plebeian.
I guess my answer somewhat depends on where you decide to run missions. the 3 highsec agents are in caldari/amarr/minmatar space, with the two in amarr/minmatar space being preferable. However for both I would suggest a Machariel. and given they are so cheap you might even want two, one AC, and one arty fit. Swapping fits is pretty easy, swapping ships is even easier. beyond that I like the paladin, although don't think it would be as useful in minmatar space, I would probably just fly a mach out there. might want a vargur, but I feel like the mach will just do better in most cases.
if you really want a drone boat, the rattlesnake can do some cool things, but I find the combination of missiles and drones to just be annoying.

Third omni can be scripted to provide on demand stats and it's always active (though I wish it's cycle time was lower) with the 5s cycle time on TPs they work a lot better now (used to be 10s) plus you can use a tp for aggro.

missiles, especially, without a speed bonus = delay on dps, plus if you slip up on counting you waste volleys.
drones are pretty decent, but I far prefer it when they are a bit of extra dps rather than a large portion.

whenever you split dps you are potentially wasting it thanks to NPCs self repair. Although with high skills the missiles and drones are each doing about the same dps as a lower skilled reasonably well fit mission runner can do

at range sentries take care of frigs no problem, up close a gecko will volley most frigs. not sure rapid heavies are all that useful.

On the whole a gunboat will be faster than a missile boat simply because of missile flight time. Guns hit instantly so a gunboat will clear the grid faster than a missile boat. The mach wins because of both this and the fact it warps as fast as a cruiser right out of the box.
my suspicion, but have never really cared to even try to fit RHMLs. And indeed missile flight time is a huge problem when it comes to flying missile boats (and the reason I almost never fly them). With guns I fire a volley, and say I only need 3 shots to kill, the fourth gun never even fires and I can start shooting at the next target. With missiles all the missiles fire, again say I only need 3 missiles to kill, then depending on range I might even fire a second volley before the missiles hit. I end up wasting 1 or 5 cycles of damage that could go on another target. With practice a mission runner should be able to fire that one volley and know it will destroy the enemy, but in practice it is hard to know if it will take 3 or 4 missiles.
